Workflow for the identification of microbial nitrogen transformation pathways operating in stored manure. A combination of initial filtering via literature review and PICRUSt2 resulted in a curated database consisting of 980 ASVs with links to nitrogen transformation processes. These annotations and the abundances of the ASVs (Additional file 1: Figs. S2 and S3) helped to build the scheme shown in Figs. 7A and B
